I have PDF file that adds up pages every week. I annotate this file. How can I keep my annotations and update the PDF files with the added pages?

Just open your PDF with those tools, set a page number and start to add stuff. Even better, when you are done adding, those tools will let you add some notes or comments. So if you're using Preview then you don't even have to print out the end result (though in fairness you can of course print out all the annotations, but it was not a consideration for our purposes).
